mb/purism/librem_mini: Fix PCIe clock source mapping in devicetree

Correct PCIe clock source mapping in devicetree now that the GPIO
config has been fixed. Move ClkSrcUsage/ClkSrcClkReq registers
under their associated PCIe root ports.
