From that little output it is hard to tell but I would bet on a bad connection between the flash chip and the Arduino. Check the output of ./flashrom -V -p serprog:dev=/dev/ttyACM0:2000000 The replies to the same commands should be the same. If they are varying then the connection is bad. See http://flashrom.org/ISP for some hints that might apply to your situation.
