Here are some tests I made.
logfile-first.txt is the probing right after a cold boot. I removed the power cord for some minutes, then booted the system, logged in as root and immediately ran flashrom.
Then I tried to write a coreboot image, which is logged in logfile-write.txt.
After that, I started to probe both the module chip and the baseboard chip, alternately (there's a jumper that selects either one). after a few minutes, I changed the jumper from the baseboard to module and the probing failed. This log is in logfile-failed.txt.
I haven't used the logic analyzer. If you think it's going to help, I can make some tests with it. I guess it is not going to interfere a lot in small amounts of data like the probing phase.

Not for the Intel chipsets. But we use the lowest available frequency anyway (20 MHz), so it would probably not help you anyway.
